I've wanted one of these since I was 16,I loved the look of the Factory Yamaha bikes so 13 years later I bought a semi tired 2006 from a buddy and started the tear down/rebuild of what in my head would be a Factory YZ125(if there were no 4strokes at the time)- here are some before and during pictures-

What did you used to remove the casting lines on the linkage and rocker arm? As far as the 18 fender, a lower clamp from a 15+ YZ 2 stroke will allow you to mount the newer fender without drilling.
I believe it's called a die grinder with this little rough bad on the end, be careful you don't want to go crazy on it. I sand it to get it back to the brushed look, I don't really like the look of polish and polish doesn't last very long IMO but then you could polish it to get it to really shine
